Cygwin runs as whatever user you start it as. Log in and run it. If you need to switch users, you should install the 'openssh' package, read the readme and configure it, and use 'ssh'. There is no 'root' user in Windows and therefore Cygwin. Something close (but certainly not at all the same) is "Administrator".
