I can't help you with this problem, but I can suggest trying out the "NTEmacs" port, rather than the Cygwin one. I found it to be much more friendly when it came to playing nice with Windows. There's a great installer package pointed to from here:

But, of course, don't ask for support on it here, as it isn't a Cygwin
