What are the exact commands you are typing in on the command line? Are
they really exactly the same or did you change the forward slashes to
backslashes for command.com/cmd.exe?

See <http://www.cygwin.com/faq/faq_4.html#SEC29> and try using
`cygpath --windows $i` in lieu of $i.
